The issue is not how deep the pins go, the issue is down draft from the nut. Aesthetically, all the pins should have an approximately equal vertical length of windings on the pin, and the pin tops should be at the same height, or graduated lower to the treble*. Plan that remembering that with the short distances between the nut, pin, and name board the down draft in the bass can become too extreme.

*I have no historical basis for this, but see it on all well maintained modern and ancient instruments. Bill may know better. Also, Bill's comment on graduated bridge (and nut?) pins is spot on: it has to do with the wave lengths produced by the string and the acuity of the interface of the string to the pin.

Thanks for the info on tuning pin diameters that's basically what I had heard, but you summed it up very nicely.
But how deep do the pins typically go in the holes? also do you have any recommendation for drill bit sizes?
I have 4.1mm and 3.3mm diameter pins.
